Background
|
The genome of Ixodes scapularis Wikel strain has been sequenced to approximately 7x coverage in a joint effort by the Broad Institute and the J. Craig Venter Institute (JCVI) and funded by NIAID. Assembly was performed at the JCVI using their whole genome assembly package Celera Assembler. The assembly consists of 369,495 supercontigs built from 570,637 contigs with an assembled 3.8x coverage of the genome. The first public assembly is deposited as JCVI_ISG_i3_1.0 and has the VectorBase designation IscaW1.
The WGS project has been deposited at GenBank under the project accession ABJB010000000 (consisting of contig accessions ABJB010000001-ABJB011141594 and supercontig accessions DS611849-DS981340). Files can be downloaded from VectorBase with the assembly contigs and supercontigs in FASTA format and with the assembly described in agp format. The supercontigs, as well as the raw traces, are also available for BLAST searches. Note that the supercontig files were previously available at VectorBase with internal identifiers: a file mapping these ids to the GenBank accessions is provided here.
As a step in the ongoing annotation effort, JCVI and VectorBase have each prepared preliminary 0.5 sets of gene models. The preliminary gene sets are available for download and BLAST searching as transcript and peptide FASTA files. VectorBase is also preparing a genome browser for the assembly and preliminary gene sets.
IMPORTANT NOTE: the 0.5 preliminary gene sets are intended only to give a preview of the annotation effort. Models and identifiers will not be archived. A first official gene set is under preparation with a target of August 2008 for release at GenBank and VectorBase.
